They were set 236 to win on the Duckworth/Lewis method after Sri Lanka had made 242 for eight in a match reduced to 35 overs per side.
Woakes removed Kusal Perera and Thilina Kandamby without scoring early on before Sangakkara and Angelo Mathews (37) put on 87 for the fourth wicket and Thirimanne faced just 47 balls to ensure England would face a testing target.
Alastair Cook (34 in 42 balls) and Moeen Ali (58 in 40) got England off to a solid start with an 84-run partnership and the recalled Alex Hales, batting at number three, contributed 27.
Sri Lanka got themselves back into the contest as Mathews dismissed Hales and Eoin Morgan (1) while Rangana Herath saw off Ravi Bopara for six to leave England at 152 for five.
Root then made an unbeaten 48 in 48 balls and Buttler 55 not out in 37 to steer England to their first victory of the series.
Root was given a huge reprieve when he was caught off a Dhammika Prasad no ball and he made the most of his good fortune to get England back into the seven-match series, which Sri Lanka lead 2-1.
